Shopify Payments vs Stripe: the transaction fee nobody models properly

Shopify charges you extra for not using its own gateway. That changes the arithmetic entirely.

Shopify Payments vs Stripe: the transaction fee nobody models properly

This comparison is unusual because the platform has a thumb on the scale, and understanding exactly how is most of the decision.

The fee that changes everything

Shopify charges an additional transaction fee on every order processed through a gateway other than Shopify Payments. That is on top of whatever your gateway charges.

So Stripe at a similar headline rate is not similar in practice. You pay Stripe's rate plus Shopify's penalty, and the penalty scales with revenue.

Model this on your actual volume before deciding. At meaningful revenue the additional fee is frequently larger than any rate advantage a third-party gateway offers.

Illustrative cost structure. Processing is a small share of the stack, which is why the integration and payout terms usually matter more than the rate.

When Stripe is still the right answer

Shopify Payments is not available in your country. The decision is made for you.

You need payment logic Shopify Payments does not support. Complex marketplace splits, specific local methods, or a billing arrangement outside the store.

You have a negotiated rate that genuinely beats the combined cost. At high volume this is possible and worth checking rather than assuming.

You already run Stripe elsewhere and consolidating reporting is worth real money to finance.

What Shopify Payments gives you beyond the fee

Shop Pay. Accelerated checkout with saved details across the Shopify network. The conversion effect is genuine and it is not available with a third-party gateway.

How to actually model it

Take last month's order count and revenue. Calculate: Shopify Payments rate times revenue. Then: Stripe rate times revenue, plus Shopify's additional fee times revenue.

The second number is almost always larger unless you have a genuinely exceptional negotiated rate.

We will model both properly, including the Shop Pay conversion effect, which is the part usually left out of the comparison.
